There are 6 possible case configurations for each vendor. One of these contains no exclusives, and all the "rare" non-exclusive figures are 1/12 in cases from other retailers. So, if you walk into a GameStop or Hot Topic and see Star Wars minis, there is a 50% chance that the case contains either no truly rare figures, or only a single 1/24 exclusive.

OTOH it means that other than retailer exclusives, everything should be relatively easy to track down. I'm not really crazy about it, but I'm not that mad either.
The 1/6 and 1/8 figures are, in my view, a much bigger issue. It allows them to produce one less figure each time they do it, which I'm sure is a significant savings to them. BUt I have to think it hurts sales. It disincentivizes buying full cases (guaranteed dupes of a figure with low value), and it also disincentives buying from cases that have already been picked a bit (because they are more full of landmines).
You want people to buy lots of full cases and feel confident they have a chance to get something good if they pick up a random figures. So, I don't really see how 1/6s could be a net positive for them, but they have access to their data and I don't.

The only thing I can think of is that r2 was too difficult to miniaturize in a bobble head form. But here's hoping he is in a sb box in the near future.

My theory is that R2-D2 is in the Ep 8 mystery minis. I'm guessing that Funko didn't want to have the same character in both lines, that's the only thing that would make sense.

We don't know the number of each case produced, but a quick search indicates there are ~700 Hot Topics, 4800 GameStops and 3900 Walmarts in the U.S. & Canada. So, I think it is fairly safe to say Hot Topic Darth Vader will be the rarest by far.

I wouldn't have guessed there were so many Gamestops, or more of them than Walmarts. Crazy.

It's absolutely true that the number of cases per store is an important factor that could change the picture. However, it's difficult for me to imagine Hot Topic stocking 6 times as many cases per store as the other retailers, or outselling the others online to a great enough extent to close the gap. So they would still be my guess, but you are quite correct that it's a guess and could easily be wrong.
In regards to Walmart, it's important to have a little more patience. In my area a couple of Walmarts have restocked Spider-man exclusives, which I never thought would happen. A Walmart I visited this past weekend had just stocked a fresh exclusive case of Disney Villains & Companions. And all of the Walmarts around here only started stocking Fallout 4 minis in late spring (April or May).
So I think it's very possible that Walmart will still be stocking these Star Wars minis for months after everyone else has sold out. MM and PSH are frankly such a small portion of Walmarts overall sales that they don't really need to stock them with much urgency. GameStop and Hot Topic aren't selling billions of dollars in paper towels, blu ray players and car tires every year, so they actually have to take funko releases a bit more seriously.

Are there no variances between the different vendors? Are they all the same?

Very hit and miss. Like Walgreens for example, I find that one store is way better than most, same can be said for target. I really hope that Walmart has the common Vader as 1/12, then I'll be able to get for around $10. I imagine holo Obi-Wan will be 1/72. I have all the commons except for Vader, as well as Stormtooper Han, and don't plan on buying any more blind boxes. I don't need/want the whole set, but would like the following:Stormtrooper Luke

Holo Obi-Wan
Tie Fighter
Tusken Raider
