I think there are three ways to go about this...
1. It makes no difference. A figure is a figure is a figure. Most of us are paying money for what's inside the box anyway, right? If you're an out-of-box collector, this is your best case scenario. Didn't Funko do us all a solid by making these exclusives available outside of the confines of SDCC?
2. It makes some difference. It's nice to have that small little reminder that you made the trip to San Diego, survived Fun Days (if you went), braved the ridiculous lines (sometimes more than once), and made the trip back home without damaging any of the boxes. There's some value in
3. It makes no sense. There is no doubt that no matter what your opinion is of the stickers, flippers will always make more on the SDCC stickers. Why did Funko go out of its way to make two types of stickers, anyway? Is there some rule that forbids SDCC stickers from being available in brick and mortar shops?

Definitely not required, as several other booths only had the generic "Convention Exclusive" sticker (ie Metallic Dr. Doom)

History repeats itself anyhow, I know someone who has figures from the late 60's and those with stickers or other things that should have stuff stuck on them are more valuable after so many years!
